Bleomycin Can Cleave an Oncogenic noncoding rna

noncoding rnas are pervasive in cells and contribute to diseases such as cancer. A question in biomedical research is whether noncoding rnas are targets of medicines. Bleomycin is a natural product that cleaves DNA;however, it is known to cleave rna in vitro. Herein, an in-depth analysis of the rna cleavage preferences of bleomycinA5 is presented. Bleomycin A5 prefers to cleave rnas with stretches of AU base pairs. Based on these preferences and bioinformatic analysis, the microrna-10b hairpin precursor was identified as a potential substrate for bleomycinA5. Both in vitro and cellular experiments demonstrated cleavage. Importantly, chemical cleavage by bleomycinA5 in the microrna-10b hairpin precursors occurred near the Drosha and Dicer enzymatic processing sites and led to destruction of the microrna. Evidently, oncogenic noncoding rnas can be considered targets of cancer medicines and might elicit their pharmacological effects by targeting noncoding rna.

Long noncoding rna EPB41L4A-AS2 inhibits hepatocellular carcinoma development by sponging miR-301a-5p and targeting FOXL1

BackgroundHepatocellular carcinoma (HCC) is the major histological type of liver cancer with high morbidity and mortality worldwide. Long noncoding rnas (lncrna) has been proved to be associated with various cancer types, while its regulation in HCC is largely *** figure out the specific role of lncrna EPB41L4A-AS2 in HCC. Fluorescence in situ hybridization (FISH) was first used to determine the cellular sublocalization of EPB41L4A-AS2 to determine its primary mode of action. QRT-PCR, Western blot and hematoxylin-eosin staining were then used to measure the expression of genes in cells and tissues. Cell proliferation and invasion assays were performed to determine the effects of EPB41L4A-AS2, miR-301a-5p and FOXL1 on the malignant phenotype of tumor cells. With luciferase reporter assay, the direct interaction between target genes were further confirmed for research on molecular mechanism. Finally, the mice hepatocarcinoma model was also established to disclose the tumor suppressor effects of EPB41L4A-AS2 in ***, we have identified a novel lncrna EPB41L4A-AS2, which is significantly downregulated both in HCC cells and tissues, and plays a negative regulatory role in HCC proliferation and invasion. Mechanistically, cytoplasmic lncrna EPB41L4A-AS2 functions as an efficient miR-301a-5p sponge, thereby release the expression inhibition of forkhead box L1 (FOXL1). Indeed, lncrna EPB41L4A-AS2 inhibits proliferation and migration by upregulating FOXL1 expression and FOXL1 was confirmed as a direct target of miR-301a-5p. MiR-301a-5p shows an inverse correlation with EPB41L4A-AS2 expression and was verified as a direct target of EPB41L4A-AS2 as well. Correspondingly, FOXL1 and miR-301a-5p show opposite biological effects in cell proliferation and migration. Lost in translation The 3′-UTR of IGF1R as an ancient long noncoding rna

Background and objectives: The insulin-like growth factor (IGF) signaling system is a major arena of intragenomic conflict over embryonic growth between imprinted genes of maternal and paternal origin and the IGF type 1 receptor (IGF1R) promotes proliferation of many human cancers. The 3'-untranslated region (3'-UTR) of the mouse Igf1r mrna is targeted by miR-675-3p derived from the imprinted H19 long noncoding rna. We undertook a comparative sequence analysis of vertebrate IGF1R 3'-UTRs to determine the evolutionary history of miR-675 target sequences and to identify conserved features that are likely to be involved in post-transcriptional regulation of IGF1R translation. Methodology: Sequences of IGF1R 3'-UTRs were obtained from public databases and analyzed using publicly available algorithms. Results: A very long 3'-UTR is a conserved feature of vertebrate IGF1R mrnas. We found that some ancient micrornas, such as let-7 and mir-182, have predicted binding sites that are conserved between cartilaginous fish and mammals. One very conserved region is targeted by multiple, maternally expressed imprinted micrornas that appear to have evolved more recently than the targeted sequences. Conclusions and implications: The conserved structures we identify in the IGF1R 3'-UTR are strong candidates for regulating cell proliferation during development and carcinogenesis. These conserved structures are now targeted by multiple imprinted micrornas. These observations emphasize the central importance of IGF signaling pathways in the mediation of intragenomic conflicts over embryonic growth and identify possible targets for therapeutic interventions in cancer.

Long noncoding rnas (lncrnas) belong to a class of rna transcripts that do not have the potential to code for proteins. Lncrnas were largely discovered in the transcriptomes of human and several model organisms, using next-generation sequencing (NGS) approaches, which have enabled a comprehensive genome scale annotation of transcripts. Lncrnas are known to have dynamic expression status and have the potential to orchestrate gene regulation at the epigenetic, transcriptional, and posttranscriptional levels. Here we describe the experimental methods involved in the discovery of lncrnas from the transcriptome of a popular model organism zebrafish (Danio rerio). A structured and well-designed computational analysis pipeline subsequent to the rna sequencing can be instrumental in revealing the diversity of the lncrna transcripts. We describe one such computational pipeline used for the discovery of novel lncrna transcripts in zebrafish. We also detail the validation of the putative novel lncrna transcripts using qualitative and quantitative assays in zebrafish. less

Recent advances in next-generation sequencing have revealed that majority of the plant genome is transcribed into long noncoding rna (lncrna). Many lncrnas function by interacting with proteins and forming regulatory complexes. rna-protein interactions are vital in controlling core cellular processes like transcription and translation. Therefore, identifying proteins that interact with lncrnas is the first step to deciphering lncrna functions. Here, we describe an rna-protein pull-down assay, which enables the identification of proteins that interact with an rna under study. As an example, we describe pull-down of proteins interacting with lncrna ELENA1, which promotes the enrichment of MED19a on PR1 promoter to activate PR1 expression. less

In reproductive age women, the pool of primordial follicles is continuously depleted through the process of cyclic recruitment. Anti-Mullerian hormone (AMH) both inhibits the initial recruitment of primordial follicles into the growing pool and modulates the sensitivity of growing follicles to follicle stimulating hormone. Thus, AMH may be an important modulator of female infertility and ovarian reserve;however, the mechanisms regulating AMH remain unclear. To evaluate AMH levels in the absence of H19 lncrna, H19 knockout (H19KO) mice were evaluated for analysis of ovarian AMH gene expression, protein production, and reproductive function, including assessment of follicle numbers and litter size analysis. To further investigate regulation of AMH by the H19/let-7 axis, let-7 binding sites on AMH were predicted, and in vitro studies of the effect of H19 knockdown/overexpression with let-7 rescue were performed. Lastly, response to superovulation was assessed via oocyte counts and estradiol measurements. The H19KO mouse demonstrates subfertility and accelerated follicular recruitment with increased spontaneous development of secondary, preantral, and antral follicles. Ovaries of H19KO mice have decreased AMH mrna and protein, and AMH mrna has a functional let-7 binding site, suggesting a plausible ncrna-mediated mechanism for AMH regulation by H19/let-7. Lastly, in the absence of H19, superovulation results in higher estradiol and more oocytes, suggesting that H19 functions to limit the number of follicles that mature, produce estradiol, and ovulate. Thus, AMH's inhibitory actions are regulated at least in part by H19, likely via let-7, marking this ncrna pair as important regulators of the establishment and maintenance of the follicular pool. The long noncoding rna H19 regulates AMH via let-7.

Prostate cancer is the most commonly diagnosed cancer in men in western countries, with significant health impact. Clinically, it is complicated with the lack of biomarkers and effective treatments for aggressive disease, particularly castration-resistant prostate cancer. Although we have gained much insight into the biology of prostate cancer through studying protein-coding genes, they represent only a small fraction of our genome. Therefore, it is essential for us to investigate noncoding rnas, which comprise the majority of our transcriptome, in order to achieve a better understanding of prostate cancer and move toward personalized medicine. In this article, we will address recent advancements in our knowledge of noncoding rnas, and discuss the clinical potentials and challenges of different types of noncoding rnas in prostate cancer.

The noncoding rna linc-ADAMTS5 cooperates with RREB1 to protect from intervertebral disc degeneration through inhibiting ADAMTS5 expression

Previous studies have indicated the important roles of ADAMTS5 in intervertebral disc degeneration (IDD). However, the mechanisms that regulate ADAMTS5 expression in nuclear pulposus (NP) cells remain largely unknown. Evidence suggests that intergenic transcription may be associated with genes that encode transcriptional regulators. Here, we identified a long intergenic noncoding rna, linc-ADAMTS5, which was transcribed in the opposite direction to ADAMTS5. In the present study, through mining computational algorithm programs, and publicly available data sets, we identified Ras-responsive element-binding protein 1 (RREB1) as a crucial transcription factor regulating the expression of ADAMTS5 in NP cells. rna pull-down, rna immunoprecipitation (RIP), in vitro binding assays, and gain and loss-of-function studies indicated that a physical interaction between linc-ADAMTS5 and splicing factor proline/glutamine-rich (SFPQ) facilitated the recruitment of RREB1 to binding sites within the ADAMTS5 promoter to induce chromatin remodeling. This resulted in subdued ADAMTS5 levels in cultured NP cells involving histone deacetylases (HDACs). In clinical NP tissues, linc-ADAMTS5 and RREB1 were correlated negatively with ADAMTS5 expression. Taken together, these results demonstrate that RREB1 cooperates with noncoding rna linc-ADAMTS5 to inhibit ADAMTS5 expression, thereby affecting degeneration of the extracellular matrix (ECM) of the intervertebral disc (IVD).

The Long noncoding rna Transcriptome of Dictyostelium discoideum Development

Dictyostelium discoideum live in the soil as single cells, engulfing bacteria and growing vegetatively. Upon starvation, tens of thousands of amoebae enter a developmental program that includes aggregation, multicellular differentiation, and sporulation. Major shifts across the protein-coding transcriptome accompany these developmental changes. However, no study has presented a global survey of long noncoding rnas (ncrnas) in D. discoideum. To characterize the antisense and long intergenic noncoding rna (lncrna) transcriptome, we analyzed previously published developmental time course samples using an rna-sequencing (rna-seq) library preparation method that selectively depletes ribosomal rnas (rrnas). We detected the accumulation of transcripts for 9833 protein-coding messenger rnas (mrnas), 621 lncrnas, and 162 putative antisense rnas (asrnas). The noncoding rnas were interspersed throughout the genome, and were distinct in expression level, length, and nucleotide composition. The noncoding transcriptome displayed a temporal profile similar to the coding transcriptome, with stages of gradual change interspersed with larger leaps. The transcription profiles of some noncoding rnas were strongly correlated with known differentially expressed coding rnas, hinting at a functional role for these molecules during development. Examining the mitochondrial transcriptome, we modeled two novel antisense transcripts. We applied yet another ribosomal depletion method to a subset of the samples to better retain transfer rna (trna) transcripts. We observed polymorphisms in trna anticodons that suggested a post-transcriptional means by which D. discoideum compensates for codons missing in the genomic complement of trnas. We concluded that the prevalence and characteristics of long ncrnas indicate that these molecules are relevant to the progression of molecular and cellular phenotypes during development.

Cells are exposed to various intrinsic and extrinsic stresses in both physiological and pathological conditions. To adapt to those conditions, cells have evolved various mechanisms to cope with the disturbances in protein demand, largely through the unfolded protein response (UPR) in the endoplasmic reticulum (ER), but also through the integrated stress response (ISR). Both responses initiate downstream signaling to transcription factors that, in turn, trigger adaptive programs and/or in the case of prolonged stress, cell death mechanisms. Recently, noncoding rnas, including microrna and long noncoding rna, have emerged as key players in the stress responses. These noncoding rnas act as both regulators and effectors of the UPR and fine-tune the output of the stress signaling pathways. Although much is known about the UPR and the cross talk that exists between pathways, the contribution of small noncoding rna has not been fully assessed. Herein we bring together and review the current known functions of noncoding rna in regulating adaptive pathways in both physiological and pathophysiological conditions, illustrating how they operate within the known UPR functions and contribute to diverse cellular outcomes.
